I have been looking into a desk top dyno program and I was wondering what other people use. I was looking at the

Am I right that HPTuners reads OBD2 codes and can handle them? Any other kinds of desk top dyno's out there that you guys would recomend?

Ok, Desktop dynos are used to predict horsepower. You punch in engine size, number of cyls, cam size, and a bunch of other stuff and it comes back with a guess as to what you'll make on a dyno. The laptop dyno measures things like acceleration rates against vehicle weight and tries to measure horsepower.
You won't need the scantool, but I don't see where it comes separate. You'll still need to connect the laptop to the diagnostic port to get the data needed for accurate hp measurements.
