So, I want to know what systems out there can control timing and fuel. I know of Megasquirt, you can dl a timing program for it. But what other systems out there can do both. I am looking around for different options other than the MS, so if any of you can help a brother out, I would appreciate it.

Depending on what you want there are a ton of options. For stand alone, EMS from AEM is one of the best options. In the VR4 Club there are some of us running the EMS, and it's a really nice product. Holley also makes a decent system for 4 cyl engines. I've seen their systems in a few hot rods where they're running aftermarket EFI and that seems to work well, also. If you're willing to do the research, there are lesser known places like P.T.R. Injection that sell systems, but I'm not sure of the quality, I found their site an haven't had a chance to research them yet. Other well known systems are from places such as MoTec, or Haltech. There's also a place in the UK that does systems for a lot of factory racing teams, General Engine Management Systems. I use Zietronix products on my DSM, their wideband O2 unit is a good tuning tool as well. I'm not sure if they offer full stand alone or not. I noticed you're running a supercharger, so I'd stay away from anything that is RPM based, like the SAFC form Apexi. Granted it only controls fuel, but that's just an example.

I read an interesting article in a Chevy High Performance rag that gave some details of a system from Perfect Power. I believe their US rep is Bob Ida of IDA Performance. this system was piggybacked in with a factory engineered turbo kit for a Saturn. The details were pretty much non existent; but i haven't taken the time to look into this yet. Let me know if anyone figures out anything good; i'm n the hunt for a computer upgrade myself!
